In the Notifications popup on the main Phabricator toolbar there's an option which is titled "Clear all notifications", which essentially marks them as read. In the main Notifications page there's a button titled "Mark all as read" which provides the same function under a different title. I think "Mark all as read" does better in explaining the behavior, as "Clear all" seems to imply that any notifications would be deleted.
